Do you use Connotea on a daily basis? I tried uploading my Endnote library (~900 journal articles all created with records copied from Pubmed, via endnote) and it really made everything confusing. It took all the keywords and seemed to arbitrarily parse them into different tags so I ended up with many hundrends (maybe thousands) of tags that are slightly different and each one only refers to one or two journal articles.
I am going to try the experimental BibTeX import at citeulike.org next. I noticed there may be the same problem as they (he) mention(s) that keywords will be parsed into tags.
I'll tell you what I find out...
p.s. Thank you so much for creating HubMed (and HubLog). I find myself using it every day. I enjoy the rapid new features and clear interface.
I just installed the COinS greasemonkey script and love I can click through from Hubmed straight to the article. Research is speading up now ... back to work.

I am using Connotea, as well as del.icio.us, but not doing anything particularly complex with it yet. It seems like an option to not put keywords into the tag field would be useful, in your case. Perhaps you could run something over the BibTeX/RIS file first, to take out all the keywords?
